But a lot of times when I select a point to change the width, the line will get thinner or go to 0. I think that's because when I click, I'm usually moving the mouse to the left. Numerical entry works fine, but it's a bit boring and works absolutely, rather than relative to the existing line width....

dm's advice will probably sort it. Also it depends on your version of Photoshop. If I remember correctly, sometimes saving PNGs is only available under the File menu's Save A Copy..., or Save For Web... commands.

It can open, edit and save larger resolutions. But you can't set a larger resolution as the default project setting.

Source data files for switch layers? Think these can be uncompressed WAV or AIFF files. More typically, they are data (text) files exported from lipsync software like Papagayo.

Don't think there's much scripting control over the actual rendering, at least not in earlier versions. It's probably a lot simpler to do it in post, converting cyan to blue/green, etc. Also worth reviewing the plethora of anaglyph software on the web, some of which have a ton of conversion options....
