When you change radius, you need to be sure the shape is selected first. That is, the shape has to have the checkerboard pattern on it. Or it won't work. i've had a similar experience, but only under the following scenario:
  • leave moho open
  • put computer to sleep
  • wake computer up
  • continue working in moho
closing and relaunching moho has always fixed this issue for me (or remembering to close moho before putting my computer to sleep.

at first glance, it kind of looks like that lower leg might have a different z depth. you can verify this by selecting the offending layer, then the layer transform tool. it should give readouts for x, y, and z.

Sounds like you need to look into animated layer order. This option will give you the ability to drag layers above and below other layers. This may require you to rework your character's artwork a bit (ex: instead of a single arm layer, you may want to break it up into bicep, forearm, hand).
