I did not correctly understand your problem before. Opacity is set by double clicking on a Layer name. In the Layer Settings page that shows up you can make a layer visible or not visible and you can also set the opacity by percentage. The above link at Smith Micro provides a script that can be dropped into Photoshop. Works great for saving files as PNGs and exporting them directly into Anime Studio. Maybe it will work with Photoshop Elements too.
