The way to think about a Reference layer is that it's basically a Duplicate that has all of the animation channels linked to the original layer's channels. As the channels get unlinked (because you keyframed them in the Reference layer,) the Reference layer becomes more like a regular Duplicate layer.
A couple more tips:
If you've unlinked all of the channels by keyframing them, you basically have a Duplicate. But, when you re-sync the channels, you've restored the Reference to its original linked state.
However, if you choose Break Layer Reference, then the Reference layer really has become a Duplicate. This is a good idea when you no longer need the Reference layer features because it may reduce overhead. Bear in mind that, except for Undo, there is no way to restore a broken Duplicate layer to a Reference layer, so use this command with caution.
